The world number six carded a second-round 77 for five over to miss out on the last two rounds by one shot.
On the same mark was Northern Ireland's debutant Graeme McDowell and Spain's Sergio Garcia, while England's Lee Westwood finished on six over.
Former champions Sandy Lyle, Jose Maria Olazabal and Ian Woosnam also missed the cut, as did England's Paul Casey.
Harrington, 33, was doubtful even to start the tournament as his father Paddy, 72, was having treatment for cancer of the oesophagus back in Ireland.

McDowell, 25, fought back from an opening 79 but his two-under 70 also missed the mark by one.
The 25-year-old Garcia, who finished in a share of fourth last year, began with a 77 and added a 72, while Westwood handed in rounds of 78 and 72 on his first Masters appearance since 2002.
Sweden's Joakim Haeggman, on his Masters debut, and countryman Jesper Parnevik both finished on seven over, while compatriot Fredrik Jacobson was eight over.
Lyle, the 1988 champion, also ended on eight over, while Olazabal, the 1994 and 1999 winner, finished at nine over.
European Ryder Cup captain Woosnam, who won his Green Jacket in 1991, endured two rounds of 78 for 12 over.
Casey, sixth on his debut 12 months ago, was unable to recover from his opening 79 and amassed a 78 for 13 over.
British amateur champion Stuart Wilson also struggled with the demands of Augusta and piled up two rounds of 82 for 20 over.
