A late header from Kevin James quashed a second half fightback from Morton and left the visitors struggling in the relegation play-off place.
Saints striker Andy Jackson netted two smart headers in the first half.
Morton's Brian Wake lashed in a shot after a fumble from keeper Alan Main and fellow substitute Iain Russell converted a penalty on 73 minutes.
Morton looked the likelier team in the closing stages but James powered in a header with five minutes remaining.
