Defender Ismail Yakubu netted a controversial winner as League Two leaders MK Dons suffered their first defeat for two months.
Jason Puncheon crossed for Yakubu to slot home from close range.
Assistant referee Amy Raynor flagged for offside but quickly changed her mind, and the goal stood.
Jemal Johnson went close to levelling before Aaron Wilbraham somehow spooned wide in front of an open Barnet goal in the dying seconds.
