Chris Paterson scored a try and kicked eight points to give Edinburgh a 13-point lead before John Hayes burrowed over for Munster.
Alan Quinlan, Anthony Horgan and Denis Leamy then gave the home side a 22-13 lead only for Alasdair Dickinson to respond for the visitors.
But substitute prop Leamy went over again in injury time to secure the tie.
