Els shot a 67 but was out-gunned at Leopard Creek on Friday
Spain's Pablo Martin blazed his way to a nine-under-par 63 to take a four-shot lead over local favourite Ernie Els at the Alfred Dunhill Championship.
The 23-year-old is 13 under after two rounds at Leopard Creek, four clear of South African Els, who had a 67, and Italy's Edoardo Molinari, who shot 69.
Britons Robert Rock and Simon Bebb are among the group on seven under.
David Dixon is one of 10 players on six under for the tournament, which opens the new European Tour season.
Home favourite Els, who has yet to win a tournament in 2009, said he was optimistic about his chances for the weekend.
"I'm looking for that breakout round. I feel like I'm playing well enough to shoot some really good numbers, especially in weather like today," he said.
"I'd love to win this and it's very important to me, but you can't get carried away. I've really got to think of the present and just keep plugging away."
