Brechin kept their play-off hopes on track while sending Cowdenbeath towards a relegation play-off with goals in the last 10 minutes.
Darren Smith hit the first with a shot from 12 yards then provided the opening for Adam Nelson to drive home the second five minutes from time.
The home side should have gone ahead when Dougie Hill's 76th-minute header hit the underside of the bar.
Jon Robertson missed an empty goal two minutes later and City made them pay.
