On-loan striker Bryan Deasley finished off a fine early move started by Mick Galloway with a neat strike.
Raith were awarded a penalty after 52 minutes but Iain Davidson's spot-kick was well saved by David Hay.
Cowdenbeath finished the stronger and went close with two efforts from Martin McBride and a John Armstrong header which rebounded off the crossbar.
