Kenny Shiels' side trailed 1-0 at half-time but five minutes after the interval, Aston Villa's Adam McGurk levelled the scores.
Ten minutes later, Geoff McGaw of Stoke City, added the second.
Substitute Clarke Simpson secured the win with a 70th minute goal while David Cushley saw his penalty saved.
Northern Ireland will qualify for the next stage if they beat Lithuania in their next match on Thursday.
