City were denied a goal in the 18th minute when a header from Adie Moses was cleared off the line by Barnet skipper Andy Hessenthaler.
The Imps edged in front six minutes into the second half when midfielder Frecklington fired into the top corner after beating three Barnet defenders.
The Bees were unlucky not to equalise when Ollie Allen saw his 25-yard lob brilliantly saved by Alan Marriott.
