The hosts made a flying start and were 2-0 up after nine minutes, Albert Jarrett bagging the first from the spot after Sam Oji handled in the area.
Rovers Craig Disley headed against a post before Jarrett curled a 20-yard left-foot shot beyond Steve Phillips.
Drewe Broughton headed against the bar and shot against a post for Boston before Lewis Haldane scored from eight yards for Rovers, but Boston held on.
