Anthony Elding headed Stockport into a deserved first-half lead when he connected with Stephen Gleeson's cross.
Gleeson doubled their advantage in first-half stoppage time, turning the ball home from six yards after a cross from David Poole.
Elding could have got his second of the match - and a third for his play-off chasing side - but Ricardo Batista blocked his effort.
