Visiting keeper Scott Howie had already saved from Matt Lockwood before being beaten by Lee Steele's strike.
Donny Barnard and Wayne Carlisle then combined to set up Andy Scott for a second, and the same player turned cleverly to fire in a third.
Orient substitute Jabo Ibehre crossed for Steele to net the fourth, before David Fox struck an injury-time consolation for the Shrews.
