Lee Barnard scored a second-half hat-trick to give Southend their first league win of the season.
Barnard slotted a penalty in the 59th minute after he was brought down by Stephen Purchase.
The striker made it 2-0 with a header from Adam Barrett's chip. And he completed his hat-trick in the 90th minute with a deflected shot.
Orient's Jimmy Smith had a goal disallowed for offside and saw a free-kick saved by Steve Mildenhall.
Southend United manager Steve Tilson told BBC Essex:
"It took us a little time to get going and we looked a little bit nervous and tentative in the first 25-30 minutes.
"We needed that first goal and Barney [Lee Barnard] doesn't miss too many from the spot.
"He's had to take it twice tonight, but that got us going and once we got that second one, we could have gone on and got four or five."
Leyton Orient manager Geraint Williams told BBC London 94.9:
"I thought the turning point was the start of the second half. I thought that we never got out of the blocks. The first half was very even.
We talked about how we were going to go and take the game to them in the second half and get on top and we never got going at all.
It was a very disappointing performance in the second half and I didn't see that coming, I must admit."
