Dover's FA Cup heroes were brought back down to earth by Dartford as they were beaten 2-0 in Blue Square Bet South.
Ryan Hayes and Ollie Berquez scored for the Darts to give them their first away win of the season at Crabble.
"I'm disappointed with the result but happy with the performance, I'm still working out how we lost," Dover boss Martin Hayes told BBC Radio Kent.
His counterpart Tony Burman said: "we worked hard and had some good fortune, I'm pleased for the boys."
Dover created one of the biggest upsets of the first round when they knocked out League Two Gillingham on Saturday.
Dartford also came close to a big cup shock themselves, when they were just seven minutes away from beating Port Vale but conceded late on and had to settle for a 1-1 draw.
Burman said: "To be fair there were 22 players who were a little bit tired to say the least.
"But I got the players up and I think we wanted it more.

"We were defending at times but we were playing against a really good side - and probably against the best striker in this league (Adam Birchall) and we've kept him reasonably quiet."
Birchall had a chance to get Dover back in the game but missed a penalty, and several chances, and Hayes admitted the missed opportunities cost the side.
"He probably had four or five good half chances in the box as well as the penalty which fell to him... but it wasn't his night," said the Dover boss.
"It was certainly Dartford's night. I can't fault the performance - there didn't look like there was a hangover from Saturday at all, we created all the chances.
"And people will obviously be disappointed but if you play like that every week you will win nine time out of 10.
"We just have to accept we've been robbed but that's football - if you don't score, you don't win."
