Goals in each half from Scot Laird and Yemi Odubade saw Borough, who started the day in 11th, follow up Saturday's home win over Rushden & Diamonds.
Stevenage did it with 10 men following Peter Vincenti's straight red card for violent conduct after a sixth-minute incident involving Histon's Craig Pope.
Histon missed a penalty on 68 minutes, Danny Wright blazing over the bar.
