Pacemen Steve Harmison and Shoaib Akhtar shared five wickets for Durham to keep Yorkshire in check at the rain-hit Riverside.
In the 28 overs possible between a late start and an early close, county cricket's fastest pairing reduced the visitors to 103-6 in their second innings - a lead of 224.
Harmison started and finished proceedings with the wickets of opener Matthew Wood and wicket-keeper Simon Guy.
And Shoaib had Anthony McGrath, Michael Lumb and Yuvraj Singh all caught behind for single-figure scores to claim 3-23.
Only Stephen Fleming avoided the duo, making 38 before he was caught behind off veteran Vince Wells.
And first innings centurion Craig White reached the close at 30 not out.
