Goran Lovre scored the winner for Barnsley as they extended Coventry's winless run to six games.
Nathan Doyle gave Barnsley a fourth-minute lead when he beat Keiren Westwood with a 30-yard strike.
Nathan Cameron set up Freddy Eastwood to level matters for the visitors with his fourth of the season.
But Lovre restored Barnsley's lead when he was left alone to fire home before Aron Gunnarsson wasted a late chance to equalise for the visitors.
Gunnarsson fired over when clean through as Barnsley held out for the win which moved them eight points clear of the bottom three.
Coventry struggled to get a foothold in the game and Barnsley could have added to Doyle's brilliant opener but Matt Hill wasted a good effort in shooting over.
The Sky Blues' Clive Platt missed a good chance before Gunnarsson was afforded a lot of space on the right and whipped in a cross which Eastwood was on hand to bundle the ball over the line to restore parity.
Coventry were made to pay for some shocking defending as Garry O'Connor's flick-on saw Lovre slot the ball home from close range.
A Gary McSheffrey 25-yard shot tested Luke Steele and Gunnarsson fired over in injury time when he should have done better as Coventry slipped to 11th in the table.
