Declan Divin's 48th minute lob was enough to earn Institute all three points at Lakeview Park.
Both teams missed great chances in the first half with Ivan Sproule guilty for 'Stute and Ali Wilson somehow failing to find the target for Loughgall.
However, the goal came just after half-time with Divin racing onto a through ball from Graeme Philson.
Sean O'Neill and Clifford Sterritt missed chances to equalise for Loughgall in the closing stages.
