Felipe Caicedo put City ahead after seven minutes of the match at Eastlands, the club's home ground.
And Shaun Wright-Phillips doubled their lead with a superb strike into the top corner after 30 minutes.
That means Man City will take a 2-0 advantage into the second leg of their Uefa Cup tie.
Boss Mark Hughes said his team were in "good shape" to reach their first European quarter finals for 30 years.
