Army personnel searching for dozens of missing officers found the graves in the grounds of the guards' headquarters in the capital.
Troops involved in the search were forced to cover their noses as they tried to identify the bodies.
Many of the recovered remains were said to be unrecognisable.
Military police have been sifting through debris in search of evidence of what happened.
The army's commander has said that all who died in the violence will be buried with state honours.
