Militants tunnelled under the border fence and hurled grenades and bombs at a tank and empty armoured vehicle, killing two Israelis, the military said.
At least two Palestinians were killed during the assault, militant groups said. The attack was claimed by the Hamas party's military wing and the Popular Resistance Committee.
Hours after the raid a number of Israeli troops, backed by tanks and helicopter gunships, pushed into the area.
Local Palestinians were ordered to remain in their homes, and reports said Israeli helicopters fired into empty fields.
The Rafah border crossing between Egypt and Gaza was closed in the wake of the attack, the biggest assault of its kind since Israel withdrew from Gaza last summer.
